Does anyone know why there appears to be many seemingly identical tracks in BanjoKazooie usf set (http://www.hcs64.com/usf/sets/banjokusf.zip)? For example, there's multiple instances of the aquatic version of Gruntilda's Lair theme - all of them sounding the same and also tagged alike, but still the files are not bit-for-bit identical...

There are multiples of the underwater themes because of how the music was designed to play in the game. Different areas had different instruments playing, but all of the instruments were loaded at once, to put it simply. All the underwater themes were the same, but multiple areas required the underwater theme, even though they had different music. Solution? Load the underwater music in that area, too, but only play it, like all other music, when Banjo is in the correct place.

There's only 2 real variations of the Underwater theme. 1 with Grunty's laugh, and 1 without. If you don't like the extras, sort them by name, and kill all but 1, then sort it again to your liking.

I added all of them because I needed all the music values to rule out missing instrumentation.

Ok, now I understand a little better... But the aquatic version is not the only one of which there's multiple identically named files. There's also several instances of the standard version of Gruntilda's Lair theme, and duplicates of some other variations (eg. the Treasure Trove Cove version of Gruntilda's Lair theme). So how about these? How many truly different versions there's of them, or are they all identical?

Depending on where you enter the Lair from, the length of the music can vary. Mainly it's the intro that is shortened when returning to the Lair from certain levels.

There's typically two versions of all the themed music for Gruntilda's Lair; the theme music around the world entrance, and the theme music around the picture. The exception is Mumbo's Mountain, and Rusty Bucket Bay, which have their world portraits quite close to the world entrances themselves. Most of the portrait themes have minor variations. A good example is the Click Clock Wood portrait theme compared to the world entrance theme.

For all intents and purposes, though, all the underwater themes for the Lair should be the same.
