What a find!
It seems sorta strange that Jun would use a premade drum loop in one of his songs, but the resemblance is damning. You can even hear the little rhythmic "clicks" during the parts with the pan flutes.
I also noticed that the clip in the song isn't an unaltered sample. It sounds like it was recorded with low pass filter lowering the cutoff from beginning to the end of the sample, cutting off some of the high hats in the sample as it progresses and then resetting back to full openness at the beginning of the next measure. They make up for it by playing the games own high hats, but you can hear a change in tonality in said high hats if you listen REAL hard.
Anyway, awesome find! I almost didn't believe this was correct until I really thought long and hard about how similar it sounds.

Man the compression of the samples for the game really make it a tough call as the aliasing adds harmonics that wouldn't be there.
But I think you're close enough to a reasonable doubt. At least for Dee Jay's theme. Sounds kinda different for Balrog, but that could likely be because it's being played back at a lower sampling rate due to the frequencies the instrument was being used at between the two examples being so different.

- The original patch seemingly being a really expressive thing that responds heavily to velocity and aftertouch and such also makes the comparison a bit more difficult, but I'm fairly confident in saying that it's the source. The character of that resonant "quack" on the attack just really sounds the same.

- What hardware did Game Freak use in creating the ORAS soundtrack, or was it all VSTs? I remember hearing about a SC being in GBA games.

- It's pretty much already been 100% proven that Wario World uses SC-88, unless you meant another wario game. Perhaps Wario Land Shake It? If so then I have no idea about that one.
