- It seems like the harp from the first link is from Peter Siedlaczek Complete Classical Collection. I found this track while skimming and it has stings from a SC-88: https://www.youtube.com/watch?v=KjB3HMdriZw
The second link also has the same strings from a SC-88 in it. The distortion guitar is probably from a SC-88 as well. I can't pinpoint what one, however. The Oboe from this track is also from a SC-88: https://www.youtube.com/watch?v=G7C6tkZjdOI
The third link has the Oboe from the SC-88 and the strings staccato and clarinet are from a SC-8820. I think I heard a bassoon as well from a SC-88 in there.

- I managed to find a page on SoundCloud saying that the Dire, Dire Docks theme from Super Mario 64 was recorded on a Korg M1, NI Kontakt and NI F58.

- no.. they just made the cover using those instruments. A good few of the samples in mario 64 can be sourced back to the Korg M1 however. Besides, Kontakt and FM8 didn't come out until after 2000

- Does anyone hear Roland SC-88 in Mario & Luigi RPG 3? (calling it that for the sake of brevity). Bear in mind as I have never owned the rompler myself I don't know how it sounds, but I recognise its timpani from SCVA and its distorted guitar from Hyper Canvas, specifically in the final boss theme. and I'm pretty sure that string ensemble is used somewhere in the game (though I forget where).

- Having a few listens to Mario & Luigi RPG 3, the Strings, cello (either from a SC-88Pro or SC-88), pizzicato, Crystal FX, Synth Bass, Flute are from a SC-88Pro. I'd imagine a lot more are also from a SC-88/Pro.
Your friend got a few of the instruments wrong. In that track the strings are from a SC-88. He used ones from a SC-88Pro/8820. The Synth Bass is also from a real SC-88 (not present on the SCVA). You can find that Synth Bass in Hypercavas, however. The Timpani in this song is from Peter Siedlaczek's Advanced Orchestra. The drum kit is wrong as well. I forgot what kit it used at the moment as I haven't done any remastering for awhile.
Also I forgot to mention awhile ago when I was working on Paper Mario for N64 Midi Tool / Sound Bank tool that I discovered it uses a SC-88 for its instruments.
